Well I doubt if it's messengers fault, but as Elvis said, failing hard drives are the most likely cause of mysterious clicks. There's a possibility it may be your monitor acting up too, but a poorly hard drive is favourite.
If it's still under warranty, you need to contact them ASAP and get any precious files that you can't lose moved immediately to a pen/thumb drive for safekeeping

I got that problem with my hard drive too.. After I partitioned the hard drive to 4 (1 primary and 1 extended with 2 logical drives) that problem dissapeared apart from when I use the 3rd logical drive I now and again hear the sharp tap and clicks in the drive. If your hard drive is out of warranty you can buy yourself a new one from £35. You need to know if the drive is SATA or IDE (PATA). You can find this out by removing the side cover and taking a look at the hard drive. If you see a thin wide ribbon coming out of the drive then you are using an IDE (PATA) drive. If you see a 2 red leads coming out then you are using SATA. Here is an example : - icrontic.com/forum/showthread.php?t=35363 <-- look at the 4th post.

A really fragmented drive can set it clicking and all it takes is defragging to sort it out.
In Vista Add & Remove Programs is in Computer not Control Panel.
